Just make sure the sealing rings on the input shaft are OK. The solid ring goes into the overrun clutch housing. Replace the bushing in the overrun housing also. If you want a firmer converter clutch engagement you can remove the check ball and capsule.
Is the TCI valve body plate red? Are you installing a Trans-Scat kit # 386000? If the plate is red the holes are not drilled.

You definitely need to remove the l/r piston and clean the case very well. I would disassemble everything and clean all the parts. Check the pump bushing and replace the pump seal.
Most importantly clean your transmission cooler or bypass it with a new auxiliary cooler or this might happen again.
The hole sizes are not critical. The tcc signal hole only needs to feed the tcc valve in the pump cover as I stated before. A 1/16" hole will supply plenty of oil to the tcc valve.

We've experienced some rebuilt pumps which produced a knocking noise. The cause was an off center condition of the drive gear in relation to the crest.

If you are satisfied with the other shifts, you raise the 1-2 shift only, by shimming the 1-2 shift valve spring. Thin shim washers work great for this modification.
