WHat is better manual through gears or leaving in DRIVE? Also what is a good starting boost?

Depends on what rpms your car likes. If you have a roller cam, ported heads, etc, you want to shift later than a stock car does. For stock heads/cam/etc, the stock shift points are usually fine. As far as how much boost to launch at, that depends completely on how much traction you have. Launch with as much as you can and still have minimal spinning. Different cars act differently, best way to find out optimal rpm/launch/boost/etc settings on your car is to try it at the track. Whatever gets you to go faster probably worked :-P

If the long block is stock, just leave it in drive. In the 1/4 you want drive and not OD, because the 3-4 shift will come too early, dropping the car out of the power band. Besides the wear and tear on the trans and motor due to the additional load/possible knock.

In the 1/8th mile, I just run the car in OD.
